Commander FShep is on board the SSV Normandy to recover a prothean beacon on Eden Prime. She discovers a Spectre, Saren Arterius, has gone rouge and is working with the geth to locate the Reapers. After gathering Garrus, Liara, Ashley, Kaiden, Wrex and Tali, FShep becomes the first human Spectre and is tasked with stopping Saren.
The Citadel is discovered to be an inactive mass relay, designed as a trap so the Reapers could wipe out the heart of galactic civilization and leadership in a single, devastating strike. Saren attacks the Citadel with his geth and tries to give control of the Citadel to a Reaper before FShep stop him.
With the assistance of the Systems Alliance, naval forces are able to destroy Sovereign at the cost of numerous human lives, saving the Citadel Council. Following their defeat, remaining Geth forces are forced to retreat to the fringes of the Terminus Systems as Alliance forces work to rout out remaining pockets of resistance.
After 27 years since their introduction into the galaxy, humanity is granted a seat on the Citadel Council due to their tremendous sacrifice at the Battle of the Citadel. This sparks off waves of controversy and protest across Citadel space as the Humans achieve in decades what required centuries for other species.
Attacks from Batarians increase as the system of Bahak is obliterated due to a mass relay explosion, killing 304,942 inhabitants. Rumors speculate that FShep had caused it, in a bid to further human interests. Neither she or the Council were able to comment.
One month afterward, the SSV Normandy is attacked by an unknown vessel while on patrol in the Amada System, killing twenty-one Alliance personnel and FShep. Following the attack, her body is recovered by Liara with the support of Cerberus operatives for use in the Lazarus Project.
Since FShep's death, at a candlelit vigil held in remembrance of FShep and the lives lost in the attack of the Citadel, the Citadel Council and Systems Alliance partner up and create a new ship class for the Citadel Fleet and the Alliance; 'Normandy', in her honor. Normandy class ships are built upon the SR-1's saved schematics and recovered debris.

Disappearances in the Terminus Systems prompt concerns. Intel points to increased aggressiveness from Batarian slavers and pirates despite little evidence. The pro-humanity group Cerberus take it upon themselves to ressurrect FShep so she can investigate the 'blatant attacks on humanity' for them. On her team are Miranda Lawson and Jacob Taylor.
FShep later recruits Garrus, Grunt, Tali, Kasumi, Thane, Zaeed, Jack, Samara, Legion and Mordin.
With the support and backing of Cerberus, the Commander ise able to successfully navigate the Omega-4 relay and attack the Collectors without the aid of the Citadel or Systems Alliance. The galaxy is attacked by the Reapers, igniting the long-awaited Reaper War. Within hours, days or weeks much of the galactic community has been attacked. The Commander is tasked with uniting the galaxy to fight against the Reapers and defeat them once and for all, and gathers crewmates new and old to assist them.
In order to return the quarian homeworld of Rannoch to its rightful owners, Shepard secured an alliance with the Geth and Quarians, who committed considerable military forces to repel the Reapers.

The Citadel is attacked by Cerberus, due to a coup from Councillor Udina. The Commander manages to save the Citadel Council, however Udina was killed. Rumors suggest that Udina might have been a high-functioning victim of Reaper indoctrination.
To secure alliance with the Turians and the Krogans, the Genophage needed to be cured. Reports also include Dalatrass Linron had admitted that she asked the Commander to sabotage the cure. Intel states that Linron would have given full salarian support if the sabotage, planted by STG, was left to do its job. With the genophage cured, krogan and turian combined tactics allow large swaths of territory to fall back into turian and krogan control. News of the victory gave a much-needed boost to the morale of the turian resistance and the galactic public.
The rachni are discovered on Tuchanka, and after being freed from Reaper influence the Rachni Queen had sent workers to assist with the Crucible and on the front lines.
The final push against the Reapers commences once the Crucible is ready. Shepard leads the ground teams on Earth and makes her way to the Crucible. A blast of energy from the Crucible greatly damages all kinetic barriers, along with the relays, which allows the united galactic forces and the Reapers to fight on even ground. Shepard's body is found among the deceased and a funeral is held on the day the Reaper War ends.
Restoration efforts directed at galactic homeworlds and communication are underway.
For their role in assisting the galaxy, Shepard's crew is awarded the prototype Normandy SR-3. Likewise, the Normandy-class Alliance/Citadel ships are updated to match the SR-2's current schematics.

To prevent a disastrous post-war recession, the Citadel Council has begun to allow galactic expansion procedures. Colonization teams are being sent to explore the remaining 99% of the Milky Way galaxy that is unexplored.
The Asari Councilor admits to a prothean beacon's location on Thessia. Many now see the Asari as untrustworthy, and confusion and outrage over the backlash is present. The Asari have kept their Council seat along with their embassy, but the title is more or less 'honorary' - they have no actual power to govern the galaxy as they used to.
Due to the sabotage reveal, Dalatrass Linron was removed from her position of Councilor as a sign of appeasement by the salarians.

Citadel Security announces a drastic expansion of the stations police forces in response to record levels of organized crime aboard the Citadel. Attempting to avoid the controversy caused during the recovery from the Geth attack on the Citadel, C-Sec pledges to recruit officers to balance the slightly human dominated force.
Under the watchful eyes of the Migrant Fleet Marines, the first of an eventual 640,000 inhabitants arrive at the Shepard settlement on Rannoch as the Quarians and Geth species work to improve relations. However, nearly fifteen and half million Quarians remain aboard the ships of the Migrant Fleet as a conservative measure in the event of the failure of T'Thedas.
